We still haven't figured out a nice UI for "locking" some of the settings to enable changing others - all the things we tried were too confusing, so we stuck to the basics for now. But this is definitely planned.

Hi, since the manual focus switch is a hardware switch on the camera (or lens), we cannot control it from the app. We do at least warn you about the AF setting if you're trying to start a timelapse! Almost. It does fit (on the N1, not so much on the N2 which is too close to the camera body), and we have made the pins of that plug compatible. however, we currently don't provide power to that port unless our custom USB cables. This is something we could change in a future firmware version though....

The indicator is still there, if your camera supports it. Not in the viewfinder, but in the top LCD of your Camera.
